I just checked out a fresh copy from subversion (r118) and the left menu groups are empty because the attributes 'hidden' and 'disabled' are not set for the items.

I'm getting:

[ Aug 20 2011 09:19:12 ] [127.0.0.1] eZTemplate @ extension/ggsysinfo/design/standard/templates/parts/sysinfo/menu.tpl:16[8]:
No such attribute for array(5): hidden
Choose one of following: script, default_navigation_part, params, name, description

Line 16 in menu.tpl:
{if $ext.hidden|not()}

It's the same thing with the 'disabled' attribute on line 17.

It has to be because you are using an older version of eZ than I am. Which version is it?
Anyway, I'm gonna test it an try to fix it on 4.0.7...

Well, it seems that I cannot reproduce the error even with eZP version 407.
It might be possible that this is related to some different setting, eg. template debug mode or compilation being on/off?
